Headshots are best. The fungi around the Bloaters is acting as an extra armour cover for them, but fire weakens the armour and causes fire damage for a few seconds. For the two Bloaters in the subway later on in the game, they are standing in water. So if you wish to kill them rather than avoid them, you'll have to lead them out of the water first so you can set them on fire.
