Yes Latios and Latias will have Mega Stones however they will be distributed when Omega Ruby and Sapphire come out in November.
You cannot find the Mega Stone for Latios in Pokémon X or Pokémon Y.

You can catch Latios in Pokémon HeartGold by having access to the Enigma Stone which was once available as a Wi-Fi distribution but is no longer available. You would have to take the Enigma Stone to the Museum in Pewter City and Steven Stone, the Hoenn Champion from Pokémon Ruby and Sapphire will be there and he'll take it from there and will later reveal that the Enigma Stone is actually an item that is called the Soul Dew. You will then exit the Museum and you'll come across a Latios that is ready to challenge you. Latios will be at Level 40. Additionally you can migrate a Latios from a Pokémon Gameboy Advanced game such as Ruby, Sapphire, FireRed, LeafGreen or Emerald.
Latios was available through an event which held the Enigma Stone. You could take that stone to the Pewter City museum, and when you walk outside, Latios will appear and you can battle it to capture it any time you want. This was a Wi-Fi event that ended around August 27, 2010.
