In Metroid prime 2, you just need to shoot her, then when she's dark samus 4, get the charge beam and run into the phazon, that way you can damage her when she is in her shield use either the anihilator beam or power beam charges. when you run into the phazon the phazon will go into your beam and become phazon and that's how you beat her.
In prime 3, you just shoot her with phazon, if you are wondering which dark samus is real, the real one would look different than a clone a trick is that the real dark samus will heal and the clone will just shoot.
