When it's in the temple, you need to Dodge it's attacks until it makes a whole bunch of pink blobs float around, then use your homing attack to hit it's weak points. The weak points look like sores growing on it.
In space, you need to dodge its attacks as you close in on it, attacking the blobs it grows on it's body.

Okay, when you become Super Sonic, simply run into the red swelling spots on the Biolizard, it took me a little while to realize that you don't just run into it, you pretty much have to press B or A button to homing attack it when you are near. if you can't reach it in time, simply stay as low as possible and fly all the way under the biolizard. you will switch to Super Shadow while sonic heads to the Ark to collect some rings while you fight. It may take a couple of tries to beat him though, it took me a little while on my first try.
