The setting can be changed automatically when you first turn on the game. Make sure that no Gamecube controller is plugged and the game will detect you are using a Wii Remote (or whatever controller your using).

There are many different colors for game cube controller. You can find on amazon.com: purple, white, indigo controllers.
You can only change the background and text colors. Do this by going to "settings" and then "design".

I am not sure why your GameCube is not showing colors. I would probably think that the game system is broken.
The orb on the PlayStation Move controller will change colour to differ as much as possible from the background so the PlayStation Eye camera can detect it more easily. It will also change colour when playing a PlayStation Move title using PS Move.
Black seems to be the only color, but you can buy skins with other colors and patterns.
