I have had the exact same problem with my 1990 wrangler, I found out that unless the handel that allows you to open and shut the rear window is not in the exact closed position and the window is closed tight in place, the wiper will not work but the washer will. Just for fun once I realized this I tried to turn the rear wiper on with the window open and it did not work until I shut it. Hope it works for you.

Well... Yes and no... I had this experience happen to me, so now I'm an "expert" on this! The Jeep Wrangler hard tops from 1997-2002 have the exact same body tub holes and electrical plug for the back wiper and defroster (if equipped). This plug WILL NOT FIT 2003-2006 Jeeps. They do make piggyback adapters to go from 97-02 tops to 03-06 wiring. Also, the 1997-200 tops have a VENT built into the hard top, to let the air inside the Jeep vent out when the doors get shut, or fresh air from heater/air is turned on. In contrast, the 2003-2006 hardtop wiring will NOT FIT the 97-02 Jeeps. Also the 2003-2006 hardtops do NOT have the vent built into the hardtop anymore! In 2003, the started to put the exhaust vents into the BACK tailgate door. So... a newer 03-06 top would not be a good idea for a 97-02 Jeep. They do also make the piggyback adapters to hook to a 97-02, but the exhaust vent may be an issue. Between all years, the holes in the top and tub should be OK... If not just re-drill a new set!
