There is certain evidence that Hojo may be Sephiroth's father.
It HAS to be Hojo because anyone who's played Dirge of Cerberus saw the cutscene where Lucresia screams "I'm so sorry!" and runs to Hojo. Hojo says "So, you've chosen me?"
Lucresia: *seductive tone* "Yes Doctor"
and Vincent would of killed Hojo before letting him experiment on his son, let alone his partner [which she wasn't]
