The animation revolves around the events that happened 5 years prior to Final Fantasy VII. Zack, Sephiroth and a young cadet Cloud were called to investigate a reactor in Nibelheim. It also covers the events of how Sephiroth went insane (through the discovery of documents in Shinra library that held information about the Jenova project and how he was conceived).
As the story progresses, two events switch back and forth: the events at the Nibelheim and Zack escaping the Shinra mansion with Cloud to Midgar. The film ends right before Cloud and Zack are on their way to Midgar.
