It's in the antechamber. You will have to have some practice with the boost ball to get it. On one side is a save station and the other side is the ice beam. I think that's how it goes. I don't remember how to get there.
To beat metroid prime, you must see the color it has. Every color its using is a different weakness. Yellow= Power beam Purple= Wave beam Red= Plasma beam White= Ice beam
The best beam is the annihilator beam because it does the most damage in metroid prime 2.

It's not very likely. The Ice Missile was only implemented to replace the signature Ice Beam in Metroid Fusion (Where it was not compatible with Samus' metroid DNA) and Metroid Prime 3 (Where the Plasma Beam and the Ice Beam would not have worked well with each other in the beam stacking system) and the Diffusion Missile had nothing to do with the Diffusion Beam (Although they did have similar functions).

the final boss in metroid prime is (kinda obvious) metroid prime. BUT! once you kill metroid prime, you have to fight his soul. I believe the only way to harm metroid primes soul is with the phazon beam. He is very hard to beat if you're not an experienced player.

You can't. The Nova beam is one of the last upgrades in Metroid Prime:3 Corruption. You find it in the final part of the game, on the Pirate homeworld, right before the final Leviathan.
