Pliers have sharp jaws and limited torque (mostly because they depend on the user's strength to hold their jaw clearance), and due to their design, do not have parallel jaws. Their non-parallel jaws, and these other factors, combine to exert uneven pressure, causing damage and rounding to nuts and bolts. After a few attempts with pliers, the fasteners may be too damaged to remove at all, and may need to be drilled out with a screw extractor or some other last-resort implement.
It is always preferable to use a wrench specifically designed and manufactured for the nuts or bolts needing removal.
Having 6 points of contact rather than just 4 (for square bolts and nuts) reduces the tendency to damage the nuts by shearing the edges. Of course, square bolts have an advantage if using an alternative tool (pliers, lock-grips) to hold or turn the bolt, because there is a wider surface to grip than with hex bolts.

To effectively remove rusted bolts from a toilet, you can try using penetrating oil to loosen the rust, using a wrench or pliers to carefully turn the bolts, or using a hacksaw to cut through the bolts if they are too stubborn. Be sure to use caution and wear protective gear when attempting to remove rusted bolts.
According the the Haynes Manual (No. 1801, Skoda Favorit 1989-1996) the bolts should be tightened to between 17 and 20 Nm. Once all are tightened to this torque they should then be tightened a quarter turn each, and then another quarter turn each. The manual also quotes a torque of 20-23Nm for the cylinder head nuts.
