The urine odor is likely do to improper cleaning. The way you'll be able to rid the horse stalls of this odor will depend on what type of flooring you have in your stalls.
If you have a dirt floor and just bedding you'll likely need to dig the stalls out and replace the dirt. Instead of putting more dirt in, you could put stone dust and crushed gravel with rubber mats on top to help prevent odor build up again.
If the floors are cement with or without mats, you'll need to pull up the mats if they are present and pressure wash the cement (and the mats) and then use a disinfectant on both and allow the mats to dry in the sun before replacing them.
For wooden floors you would do best to just rip them out and replace the underlying dirt and then either putting in mats and / or cement.
In any of these cases you should muck the stalls a bare minimum of twice a day to help prevent urine build up and use an absorbent bedding such as small size pine shavings or bedding pellets.
Bath your dog several times in hot water with a detorterizing/ scented shampoo. You could take a cloth and pour some vinigar on it and wet your dog down with it, that would get the smell out. Just be prepared to have a vinigar smelling dog for a while until the smell of vinigar wears off.

Pour white vinegar on the affected area and soak it well. Use paper towels to remove excess vinegar. It will smell strongly like vinegar for a few days, but once the vinegar odour is gone, so should the urine smell. Vinegar neutralizes a variety of unpleasant odours. Do not use red vinegar as this will stain your carpet.
