The antibiotic will enter the milk and get in to the puppies - depending on how much they drink this could potentially be harmful to them. If the female needs penicillin (e.g. for a womb or mammary infection) we sometimes prescribe penicillin, but monitor carefully. If possible it is best to hand rear the puppies while the mother receives medication.
You shouldn't do this unless you know what you are doing. Penicillin is perfectly safe for the vast majority of dogs, but a tiny percentage will be allergic (just like in humans). And, you must be very careful of the dosage--puppies weigh only a fraction of what large animals weigh. Typical recommended dosages of penicillin for dogs are 20,000-40,000 units per 10kg of body weight--if you can't calculate this, then you definitely need to go to the vet.

If mum need medicine, then mum eat medicine and can continue being a milk making mum for her pups.
You need to take your dog in to see a Veterinarian. Maybe penicillin is not appropriate for the condition your dog has. Only a Vet would be able to tell and to give you the proper medication & dosage. Do not treat your dog at home when you do not know the proper medication or dose.

Penicillin doesn't treat yeast infections, and you want to talk to you vet before giving your dog "human" meds... they have different metabolism than we do, and things that are safe for us are not safe for them.
