Yes, but it must be conservative and not detract from the uniform and overall appearance of the person wearing it. For example, ruby red lipstick, heavy blue mascara and false eyelashes won't cut it.
There are some instances where it can't be worn, and military members know the rules. Interference with safety or other military equipment is usually the reason (e.g., a full face emergency breathing mask would be impaired by makeup).
Overall though, it's typically left to local Commanders to make policy - they can either go with the stated policy of the service, or if they feel it interferes with the mission requirements of the unit, they can restrict that policy as needed.
