Yes, they do! This is normal and natural for them -- and it is also necessary for the pups to survive at the beginning. When pups are first born their muscles are not fully developed and they cannot urinate or defecate on their own. Their mother must lick each puppy's genitals after each meal, in order to stimulate the pup to "go potty". The licking stimulates the pup's weak muscles and they go potty, and then the licking is a cleaning mechanism. In puppies who are orphaned, the caretaker must imitate this behavior by using a warm, damp cloth or swab on the area until the pup "goes".
As the pups mature, they will begin to urinate and defecate on their own, but they don't have the control to hold it at all, and they cannot walk or crawl to get out of their nest to do their business. So if the mother didn't continue to clean them, with her licking, then the nest and the pups would be filthy. As the pups are able to walk, they will naturally begin to crawl to the edge of their sleeping area to do their business. Usually, the mother will still clean house by licking this up too. As they get older, some moms gradually do less and less cleaning, and some continue to do the cleaning even after the pups are weaned.
