The only way to 'destroy' them is to lower the toughness of an Indestructable creature to 0. This will cause them to be destroyed. There are some minor exceptions too - the Legend rule and Planeswalker Uniqueness rule can both destroy indestructable cards.
On the other hand, you can bounce indestructable cards back to hand, steal control of them, remove them from the game, etc, there are still plenty of options.
Doing a very basic search there are over 100 cards that are instants that can destroy other cards. Are you after something specific?

It means "destroy" effects don't work on it. Darksteel Colossus can't be shattered, disenchanted, wrath of God, Seal of doom, etc. However since it can be sacrificed, cards like Chainer's Edict still work. Also reducing it's stats would work, so Mutilate can kill Indestructible creatures. Damage or combat damage destroys creatures, so it wouldn't destroy an indestructible creature. However it does take the damage, but the damage doesn't kill it.
