You submit a manuscript in whatever form the publisher requests. Get a copy of Writers' Market if you don't know how your publisher wants the manuscripts.
Some publishers like email using a certain type of software; others prefer a printed copy that you box up and mail. Be sure that you send whatever they ask for, as most editors won't even read anything that is not in the format they have requested.
