If you trade your Pokemon to a friend and they see that mark they will know that it was you that owned that Pokemon because you would most likely put that same mark on every other Pokemon that you like or train.
Or you could use them to help sort them in your PC.

after you've been to pal park, after you've beaten the gam and have the national dex go talk to pro oak in little house south in eterna city. he will tell u taht there are Pokemon from different regions roaming, and if you have the app where it marks the raoming Pokemon, u will see three new Pokemon
The solution depends on what version you're playing. Usually, depositing you Pokemon into a box will fix this glitch. Alternativly, try taking your Pokemon to the Name Rater's house to change the nicknames.
Go to the PC and go to Mesprit press A then go to MARK then press A press A again on the MARKS you want then press OK.
