Pretty much the same things as he did between 1594-1598 and 1608-1613: he acted, wrote plays and helped in the management of the partnership.
In the period 1598-1608 he wrote most of his most famous tragedies (excepting Romeo and Juliet). He did not write histories (except for Henry V in 1598 at the very beginning of the period). In the middle of this period he wrote a number of dark and troublesome comedies like Measure for Measure and Troilus and Cressida, but by the end of it he was writing a new kind of comedy as exemplified in Pericles (printed in 1609).
Shakespeare's plays are not easy to date with any precision. Some of the plays which were possibly written about this time were King Lear, Macbeth, Antony and Cleopatra, Timon of Athens and Measure for Measure.
Williams Shakespeare wrote a total of five plays from 1608 to 1612. These included Coriolanus, The Winter's Tale, Cymbeline, The Tempest, and Cardenio.
Nobody has the slightest idea. That's why they are called Shakespeare's "Lost Years".
