in the first battle of bull run he broke his finger. but after the battle of chancellorsville he was shot with friendly fire and had to have his arm amputated. He died 10 days later of nemonia due to the amputation.

It was the finest hour for the Jackson-Lee partnership, and Lee was never the same afterwards.
As for the exact circumstances of his fatal shooting, there are so many theories that it's obvious something is being covered up. But Stonewall's heroism should not obscure the fact that he was considered half-mad and he was hated by many. The assassination theory should not be dismissed outright.
