Palpatine gave the oder to execute all Jedi. The clones believed that they were doing the right thing. However, not all clones beleived this. Some went against orders and helped the Jedi escape. The clones did not go to the dark side, they were just following orders.

∙ 11y agoWhen Chancellor Palpatine said "execute order 66" to the clones that means betray the Jedi. It wasn't that they turned bad, it's just that they were following orders. There was a set of Contingency Orders built into the cloning process to make these orders extremely difficult to disobey.
