I had the same problem after a battery change in a 2003 4Runner. First I noticed the automatic window functions did not work. Then I noticed the rear wiper didn't work. I followed the advice below and suspect the safety mechanisms trigger on a battery change. I lowered the rear window to the bottom. Closed it again. Turned the ignition off then on and no more back window trouble. Next I lowered the driver side window to the bottom and back up. Turned the ignition off and back on. No more driver side auto up/down problems.

I don't have the schematics for this year model but wanted to point a few areas you can check, in general practice. Since the battery was just changed go there first. Ensure a cable was not accidentally left off. Then check the fusible link cables. There should be a couple of them. If they feel squishy it is bad. If these all look good check the engine compartment fuses.

If all this is good then you need to start working backward from the switch. Check for voltage on the switch. If not there then go back to the next connection until you find the break. Yep you will need a wiring diagram. Check out some auto suppliers for one. But look inside before you buy. Some don't carry schematics, or at least your model schematics.

Try something simple: just open and re-close the rear window. The window has a safety switch that keeps the wiper, washer and heater from working if the window is open. The window settles down (from opening and closing the hatch) over time the window settling triggers the switch. If you open and re-close the window it resets the switch and everything works again. My 2003 4 Runner does this over time. I just open it and re-close it to fix the problem.
