Regardless of overall quality, a Malibu can provide good reliable transportation.
V6 Engine:
If you have the v6 engine the water pump can be replaced very easily. With the drive belt on the car break the pulley bolts for the water pump pulley loose. (The water pump is at the top of the engine) Remove the drive belt, and remove the pulley for the water pump. Place a large drain pan under engine and remove water pump bolts. Remove and replace water pump. Replace pulley and drive belt. Refill coolant reservoir to cold fill line and allow engine to warm up to full temp with radiator cap off. Refill coolant reservoir to warm fill line. This process takes about an hour in a repair shop. It shouldn't take much longer than that at home.
4 Cylinder Engine:
If you have the four cylinder you should not attempt this repair at home. The water pump is driven by the timing chain, and takes a full day in the shop to replace. If you do the job improperly you can cause severe engine damage.

The most likely cause is the trunk gasket leaks. I have had water in the truck from a rear window seal leaking also.
