Not sure if you have a GT, Cobra or V6 but they are pretty similar...
First, you will want to replace spark plugs (and wires if you have a V6). Then you will want to get a new fuel filter (located at rear of the vehicle near fuel tank). Lastly, you will want to clean or replace your air filter. Oh and you'll want to check all fluid levels etc.
Now if you are pretty good with a repair manual that is one way to find out all of the steps. If you want more help in the form of step by step videos I have a DVD course that is specifically for 94-04 Mustang tune ups. Many of the steps are filmed on my 2002 Mustang so it should be almost exactly the same for yours.
