2004 Scion XA with 5000 miles already had to replace a fuse for the headlights is this unusual and what does it mean?

A blown fuse is indicative of an electrical problem. I would bring it to the dealer under warranty and have them check for shorts in the headlight system. It could be as simple as a loose connector.
