This problem will definitely be related to the tubing and the vent doors that direct air to different areas in your Jeep. There are TONS of questions and answers related to this issue in Wiki and a little bit of research will guide you to them. There is no easy answer so do your homework before spending a lot of money at the dealer. I have a 95 in my driveway right now with the same issues and to correct it at the dealer would cost me at least 1500 to tear the dash apart to get to the components and that's just in labor. Just be grateful that you have heat at all. These systems were an engineering nightmare and very costly to repair. Do the homework on Wiki and you'll find out why.

The heat shields on the Cherokee models are needed. The floor pans in the Cherokee models are thin and are penetrated by heat very easily. If you have driven one much, you will notice that the drivers and passengers front floor pans get quite warm from the engine heat. This is true with the muffler also. If it is not shielded the floor will get really hot and penetrate into the cab.
