Any complaints on the new vw beetle convertible leaking and how to repair?

I have a 2003 Volkswagen convertible. Recently I've run into an issue with the rear window leaking (canvas separating from glass). So far I have had it patched but water is still leaking from somewhere into trunk, and if there is a large amount of rain the water then runs from the trunk down into the interior of the car. As of right now the only solution I have been given is to have the WHOLE top replaced. The cost is $2500..... I have been able to find a top online for around $799 but I don't know who can install it correctly if I don't take it to a dealer... It's a BIG headache but the car is perfect with the exception of the leak.... I really think Volkswagen needs to find out another solution to fixing the problem instead of just replacing the whole top.
