Here's the verse from the Koran (5:32):
For that cause We decreed for the Children of Israel that whosoever killeth a human being for other than manslaughter or corruption in the earth, it shall be as if he had killed all mankind, and whoso saveth the life of one, it shall be as if he had saved the life of all mankind. Our messengers came unto them of old with clear proofs (of Allah's Sovereignty), but afterwards lo! many of them became prodigals in the earth.

The Qur'an is not entirely clear on the subject. While there are verses like 5:32, cited above, there is also the infamous "kill them wherever you find them" verse (9:5). However, traditional interpretation has erred on the side of caution and respect for life. The traditional legitimation for killing infidels is when they have been a direct political threat to Muslim rights (for which Israel is typically lambasted for the Occupation of the West Bank) or for those who insult Islam (which is far broader and interferes with the Western conception of free speech). The vast majority of Muslims, however, do not wish for the death of others since Muslims are human beings too.

There is no contradiction for mainly two reasons:When saying to kill the infidels, it is said within the full Quran text that is talking about the infidels who are attacking Muslims and initiating wars against them. Then Quran licensed Muslims in this case to be strong in defending themselves against them even if they are obliged to kill them.Quran is God revelation to prophet Muhammad (PBUH) that remained; and will remain per God will; without single letter change until the resurrection day.
