Is capital city the same as capital?

Yes. A capital is a city: the location of the central government for a state or country. Some countries have more than one capital, because the government branches are in separate cities, or a constitutional capital is no longer the actual location of the government. A "capital" is a city, while a "capitol" is a building where the legislature meets for a state or country.

Why the capitals of states in US are not the biggest cities in those states?

You cannot truly control where people move. If the state's capital city is attractive, full of jobs, beautiful scenery, affordable, etc. then the capital will most likely be the most populous. However, if there are more attractive cities in the state, then people will move there more than to the capital. Most state capitals are not the most populous cities in the state.
