There is a typo in your question. I think you meant to ask in manual can be swapped with automatic or vise-versa.
The answer to that is yes, but it is a lot of work and expense even with junk yard parts. Here is an overview of what you need to do:
Swap transmission, fly wheel for flex plate, clutch for torque converter, radiator, or add an aftermarket cooler, add lines, swap steering column ( shifter), brake pedal, remove clutch pedal, add shift indicator, add kick down cable., swap computer if trans is computer controlled, and you may have to swap cross member/mount, and drive shaft (different length).
