'Protection from' means the permanant can't be;
Damaged by what it is protected from,
Enchanted/Equipped by what it is protected from,
Blocked by whatever it is protected from, or
Targeted by whatever it is protected from.
Now Progenitus therefore can't be damaged, enchanted/equipped, blocked or targeted by anything - but non-targeting cards can still affect it. The first part of protection will still save it from non-targeted damage, but non-targeted destruction, or bounce, will be able to affect it. Wrath of God, and Damnation, are non-targeted destruction spells, and will work against it.
There are a few ways to get rid of Progenitus.The first is to counter spell it, using any spell that says 'counter target spell'. Secondly,any mass removal spell that doesn't target such as Day of Judgement, Wrath of God, Plague wind, Damnation, Kirtar's Wrath, Rout, Austure Command, Decree of Pain, and other such spells will get rid of it. 3rd, if it's your opponent's only creature,making them sacrifice it through chainer's edict, cruel edict, diabolic edict will deal with it.
