Employment laws and unemployment benefits vary between countries and between states but in most cases, benefits are likely to be withheld if you leave a job voluntarily.
There are some situations where a worker can claim that he was fired because the actions of his employer made it impossible to continue. Prayer before meetings is unlikely to be one of those actions so any unemployment payments will be made on the basis that the worker left of his volition.
However, every case is different. If it is possible to prove that the prayers made it impossible for a reasonable person to stay at the company, then there may be a chance that unemployment benefits will be paid.
