In order to the deactivate a factory option alarm system on a 1997 VW Jetta will require special tools. The system will need to be reprogrammed and require a dealership visit to be done safely and correctly.

The alarm is temporary disabled when opening the trunk. If you set off the alarm because you replace the battery then you have to lock and unlock the doors to turn it off. First, lock all doors, including the trunk. Then reconnect the battery cables. Finally, unlock the doors. Instead of unlocking one of the front doors, you can also disable the alarm. This can be done by, after locking your car - which automatically arms the alarm, wait a few seconds and then turn the key the other direction for about half a second. This disables the alarm, yet leaves the door locked.
If your's is like mine, and you have no remote, unlock the doors, set the alarm off, put your key in the trunk and turn it clockwise. Mine automatically arms itself when I lock the doors from the outside.

I had the same problem with my Jetta. You need to disconnect the alarm from the battery and reconnect it. Also, to prevent it from locking and alarming again lock and unlock all of the doors while your driving before you stop and turn the car off. You will need to eventually get another key but in the meantime...
