If they were in rebellion, they were not going to what the Union government told them to do. Slavery was not outlawed until the 13th Amendment to the Constitution was enacted in December 1865- about 2 years after the proclamation, and 8 months after Lincoln was dead.
The emancipatioin proclamation caused many problems both north and south! The southerners were outraged that Abraham Lincoln would make such a proclamation to take away their slaves. Many northerners were just as upset about emancipation as the south. In northern eyes the Civil War was about saving the union not ending slavery, in fact the moment the Civil War began Lincoln himself said that the war was about Union not slavery! So when the emancipation proclamation was delivered, many northerners were very upset, some northern soldiers even left the army. Even though most northern states had abolished slavery years before, they had no desire to set slaves free and were still very prejudice against blacks whom they believed were an inferior race.
