An auto-body professional does not charge per-coat, but does charge per hour of labor, which will increase as the number of coats increase. Most professionals know how much paint is needed to achieve uniformity and quality. Part of what you're paying for when you take your car to a professional to be painted, is that very knowledge.
If you're willing to pay more to have more coats of paint applied, I'm sure the professional would be willing to comply.
