This all depends on if the cover is rigid or not. If rigid the circular motion of the air flow created by the roof of the truck will divert air above it sufficcently away from the main body. if the cover is say for instance material the air flow will have a turbalance created by the drumming effect of the cover.
Just to add the popular idea of lowering the tail gat to improve fuel consumption hasan adverseeffect! It only removes the downward circular motion of air from the roof removing the bounce effect of air over the top creating drag.
