You can leave them in the same cage ONLY if they are dwarf hamsters. No other breed of hamster can you put the male and female together with the babies, the male will hurt, kill, or even eat the babies. The male dwarf hamster, however, can actually help raise the babies with the female.

If the female hamster is pregnant or carrying you should always remove the male from the female's cage. This is a very hard time for the female and she might attack the male. It will not be a pretty site. You only need to separate them for a couple of weeks. But just as a reminder if you didn't know, be quite around the female's cage because if she hears a loud sound she will try to protect her baby's by eating them. Sorry, but it's true.

yes you should separate them. and if you are planning on keeping the babies, once they are older (bigger and fluffy - probably a few weeks) you should separate the boys and girls too. Put the boy babies in with the daddy and the girls in with their mum - that stops any inbreeding which can happen.

If your hamster is a syrian then after the hamsters have mates, yes, you do have to separate them.
