Johnny killed Bob as the other soashes we drowning Ponyboy. it was an act of defence.
However, after the death of Johnny Ponyboy convinces himself that Johnny isn't dead and that he (Ponyboy) killed Bob. This is a reaction of the grief he is feeling for the loss of his best friend but in reality Johnny killed Bob.
