No, cheese doesn't even come out of the cow. Milk comes out of the cow and you make cheese from the milk.

And the holes in the cheese comes from aging which produces air bubbles.

I understand it does come out with the holes already in it if it comes from the Brown Swiss breed of cow, a prized breed of dairy cows. See related link.

It's also possible it comes from Holestein cows, but I don't know for certain
