To get to Mt. Pyre, your Pokemon has to know Surf. Go to Route 122 and swim south. You should see a cave. Go into the cave, and you will be at Mt. Pyre.

i ran into this same problem. On your pokenav go to the map and zoom in ( press a). the look around the map. mt pyre is a small island along a route. so make sure you have a water Pokemon that knows surf.
