Of course it will as long as your battery is still charged. Also, make sure that your engine, transmission and radiator have adequate fluid levels. After starting, check for leaks and monitor the engine temperature. When the engine is up to normal operating temperature and oil pressure and there are no problems everything should be fine.
No. The engine does not need removed to replace the transmission.
The manual trans would be the AX5 5 speed fully synchronized.
They use the same kind of Automatic Transmission But there are two different manual transmissions. The grand Cherokee can use the AX-15 manual transmission which is bigger than the AX-5 but not the automatic transmission.

Yes and no. As long as the motor is the same, the harness should be the same.
Not sure how to help, other than you will have to use bolts that fit.
