Haven't turn on my 1999 Grand Cherokee in about 3 yrs does the motor and transmission still work?

Of course it will as long as your battery is still charged. Also, make sure that your engine, transmission and radiator have adequate fluid levels. After starting, check for leaks and monitor the engine temperature. When the engine is up to normal operating temperature and oil pressure and there are no problems everything should be fine.
