The bacteria's waste products are toxic to humans. They eat the food, excrete toxins, and when you eat the toxins you get sick. This is especially true for anaerobic bacteria.

It is also possible for the bacteria themselves to infect your body, but it's still pretty much the same process. The bacteria eat bits of you, excrete toxins, and you get sick.

That's VERY basic, of course, but the long answer is quite long & that's the gist of it.
