If water gets in, then something is broken - you probably need to get the seal repaired.
If you want to do it on the cheap and don't mind doing a little jerry-rigging, you could get some "weather stripping" (thick soft foam with adhesive backing, meant for putting around the frame of doors on houses), and use that to repair or replace the seal around the sunroof.
