Essentially genetics and whatever pressure there is for or against certain traits. A single species can have a great diversity as long as the members are still able to produce fertile offspring. Factors such as predation, climate, sexual selection, competition, etc. can either limit a species to become specialized or more diverse genetically. For the most part it's the size of the gene pool. For example, dogs have a large gene pool that has been artificially spread around and diversified. Dogs have little pressure for survival when in human care. However, in the wild the traits best suited for the environment become the most popular and diversity is minimal as long as the environment remains similar over generations. It can occur the other way also.
By definition, it is merely the constraints of obtaining more diversity that create the disadvantages/limitations. If we can obtain more diversity, we'd be 'more' better off is a universal principle behind diversity. The perfect scenario is that all have contributed in a diversity driven environment, which would produce the best idea/solution from the collaborate entity.
