I think that's just a timing glitch. When a runner starts running, the animation is totally separate to the full-out running animation, so it's very possible that the starting run animation is faster than the main running animation. There is also a difference in speed when a runner slides into a base.

I also noticed when a batter hits a no-doubt-about-it homer, it will show his animation while he watches the ball sail into the stands, then he will look down and start jogging.. then, as if he didn't already begin jogging, the animation will switch to the "jogging" animation, and he will begin jogging all over again.

[EDIT] I just thought about this as well: The starting run animation is the same animation used by all runners. It also depends on the current player's running speed in how fast he's going to travel the base paths. So it's very possible that the starting run animation will be faster than a player like Prince Fielder.
