There was a war between the time lords and the daleks. Both sides possessed weapons more terrible than could be imagined - think global nuclear war, but far far worse. To stop the devastation and also to prevent his own people from 'winning' the war by destroying the universe, the doctor 'sealed' the war, preventing the combatants from entering any other part of history and effectively wiping out both sides, as they were 'stuck' in the time of the war.
