I had a problem with my new pool had an almost oily (maybe mildew) line at the water line. I used a Mr Clean eraser and it cleaned it right off and has not come back. I would think this would also work under water. Those eraser will clean almost anything. Worth a try and very cheap alternative.

Some types of bacteria and fungus found in the soil can actually penetrate through a vinyl liner and cause stains to appear on the liner. Usually they will start off as spotted or cloud-like formations on the liner. Algaecides used in the pool water have little if any effect on the stains caused from bacteria, since it doesn't get to the source of the bacteria in the soil. If a pool is known to have a problem with bacteria staining the liner, the ground underneath the liner may be treated with a solution of one half household chlorine bleach and one half water. Mix the bleach in the water and mist the floor of the pool with a small garden sprayer three or four times prior to dropping the new liner in the pool. After the last application of bleach solution, wait several hours before dropping the liner; making sure the solution has been absorbed into the ground.

That would depend on several variables. If the leak is professionally repaired and there is no damage to the substrate under the liner, then you should be fine with the life expetency of the liner. If there was a wash-out under the liner, then there is added stress to the liner at that point which can shorten it's life expectancy. If the patch is done with a clear store-bought patch kit, the patch likely will not hold very long and the liner will likely begin leaking again, which can damage the substrate and affect the liner integrity.
The best solution and have found (and done many times) is liquid laundry soap and a good wide tire scrub brush. The generic laundry soap seems to work the best! You can get a cheap bottle at your local $$ store. The wide tire brush is stiff enough to clean, but soft enough to not rip the liner. I put the soap into a wide angle spray bottle and sprayed about a 1 ft section at a time. Then scrub and rinse as you go. It is time consuming, but it will work to remove the stains, new algae, and restore the liner material. Most chemicals actually slowly deteriorate the liner! Also works great on the outside of the vinyl and soft side pools.
