Traditionally, radiolabeled oligonucleotides were used to locate genes on chromosomes. In this method, oligonucleotide sequences that are complimentary to a section of the gene being located are labelled with a radioactive isotope - P32. Following annealing, the gene location is detected through auto-radiography.

These days, fluorescent labels are used. These labels are more versatile and easy to detect. They also overcome the risks of using radioactivity.

I'm not sure how the mapping process is done, but in order to find a locus on a chromosome map, geneticists analyze the recombination data.
