Side to side leveling, measure blade tip at its outermost point to the ground on both right and left side (level surface). Turn right lift link in or out to adjust...1 full turn equals 1/8 inch. Difference side to side should not be more than 1/8 inch. Front to rear leveling, Turn right blade to front/rear position, measure front to ground then turn blade 180 degrees and measure rear to ground. Rear should be 1/8 inch more than front. Adjustment is by turning the yokes on the front of the deck (below draft arm connection) after removing draft arms. Again one full turn equals 1/8 inch. To adjust cutting height, With the mower lifted as high as possible, there is a T shaped screw at the left rear of the tractor which controls the height. Turn this stop counterclockwise as far as possible then lower the deck to the desired cutting height, stop engine and turn the screw clockwise until it stops. Now the cutting height is set.
To adjust the height, you simply pull or push the lever. If you do this and nothing happens either you've got the adjuster set too high or your valve is broken.
There aren't a lot of other adjustments that I am aware of.
On a level hard surface, drop the deck to the desired height of grass (say 3") with the wheels pulled up. Use the adjustment on the front U shaped bracked to level the deck. Set the wheels 1/2" above the ground (they shouldn't be touching when you're mowing, but serve as a safety for uneven ground and to make pulling the deck out from under quite easy).
The front part of the mowing deck is mounted to arms that hang down & are only adjustable by turning the nut on the side facing the front of the tractor - you should not have to change these. Where the mower deck attaches to the arm that raises & lowers the deck, there are two black brackets (one on each side) that attach to both the deck and the arm mechanism. The cotter pins allow for a quick disconnect, but for adjusting the highth of the mower, you need to loosen the bolt in the middle slot & adjust it up or down. Make sure it's level, left to right, but the back should be about a quarter inch lower than the front, for good air flow.

The deck must be slipped beneath the machine from the left, the lift lever locked down and the rear hangers and front hanger plate attached. The belt will take take a 90 degree twist with the front part to the left side.

Remove the deck from the tractor, then remove both blades. They can be sharpened using a grinder. If you don't have a grinder, then there are shops out there that can sharpen them for you (try asking at a shop that sharpens chainsaw chains).
The John Deere 48 mower deck belt pattern diagram can be obtained from most John Deere dealerships. Many times when you purchase the belt the parts store will give you a belt pattern diagram.
