The Kindle app on the iPad does not support collections or folders. Some other ebook apps such as Stanza do have a collections feature but they are not compatible with the DRM used on Kindle books.

Kindle and iPad are two completely different things maded by two completely different companies.
The kindle is an eReader. The iPad is a tablet.
You can purchase (or find free) ebooks for the Kindle via the official Kindle store on Amazon. Amazon owns Kindle.
