replace the black weatherstripping that goes around your window. Most part stores can get it for your car pretty cheap. and it just slips on.
You can replace with any window of the same size, as long as you really know how to do it.
If a replacement window whistles every time it storms there is a leak somewhere in the window. Either call the company that replaced the window or try to use weather stripping to seal the window.
The antenna's in the freestar is located on the passanger rear window. Looks like a window defroster.

under the seat in the fuse box it should be the fuse directly above the window relay

You don't. Instead, put a new one in there. It will work better.
Assuming that the window is rolled up, you must have a bad rubber door seal on the passenger side.
Not sure what plpd coverage is..is it maybe personal liablity property damage? If so no, I don't think that would cover a window broken out. You would need comprehensive coverage for a vandal breaking out your window.
